"You know, unfinished business. All ponies/unicorns/pegasus/alicorns have unfinished business. That's why they don't cross over."

Applejack is a character in Twilight Sparkle the Alicorn.

Twilight Sparkle first notices Applejack while watching Hard Copy's news report on the paranormal studies of James Harvey. Infatuated with Applejack on sight, Twilight Sparkle uses her supernatural abilities to play the report to Sunset Shimmer, who is staying at a nearby motel and seeking to inherit Golden Oaks Library in her late father's will. Upon witnessing the report for herself, Sunset Shimmer contacts Big Macintosh immediately.

It is revealed that the Apple Family have very recently moved from Sweet Apple Acres, uprooting Applejack from yet another school in order to travel to Town, where Golden Oaks Library is located. Recognizing his sister's unhappiness and desire to make a long-term friend, Big Macintosh promises if he "doesn't find what he's looking" for in the form of Miss Cheerilee's spirit, this assignment will be the last. Applejack eagerly agrees, but makes her brother "pinkie promise".

Once arriving at Golden Oaks Library, the Apple Family are greeted by Sunset Shimmer and her attorney, Snips both of whom Applejack regards with a great deal of skepticism. After being ordered by Sunset Shimmer to remove the three pegasus and one alicorn as quickly as possible, the Apple Family move in and search for their respective bedrooms. Applejack is secretly observed by the smitten Twilight Sparkle, who is attempting to work up the courage to introduce herself to her. While Applejack is unpacking, Twilight Sparkle accidentally catches her attention by deflecting an object at the back of her head. Once she recognizes that she is face-to-face with a alicorn, Applejack keels over from shock and falls to the ground unconscious. Twilight Sparkle is able to revive her by absorbing cold water and wringing it out over her body, but Applejack remains in a state of terror, screaming and alerting Big Macintosh. He too panics upon seeing Twilight Sparkle, frantically carrying Applejack to a closest to hide her. It is there that Applejack apologizes for disbelieving in ghosts and for "thinking he's a total loser".

Applejack remains in the closet while Big Macintosh confronts the Sister Trio, who have arrived home. Twilight Sparkle is able to free Applejack from the closest after she is trapped within it by Derpy, but she flees at the sight of her, running downstairs to witness her brother in combat with the Trio. After he is able to restrain them via vaccum cleaner, Applejack rushes to his aid, guiding the both of them to a safer portion of the house.

The following morning Applejack enters the kitchen, first clearing the area with a "dust-buster" (hand-held vacuum). She is startled by Twilight Sparkle, who persuades her to be quiet in order to avoid awakening her sisters. The two then begin their first real conversation over breakfast, beginning to develop a bond as Twilight Sparkle entertains Applejack with questions about what it is like to be a alicorn/pegasus. Big Macintosh, who is still disturbed over the events of the previous night, arrives shortly afterwards, followed by the Sister Trio. Rainbow Dash becomes agitated with Twilight Sparkle after learning her sister has served the "air-sucking intruders" before herself and her two other sisters and is openly cruel to her, much to Applejack's disgust. Recognizing the escalating hostility between Applejack and Rainbow Dash, Big Macintosh hurries her off her first day of school.

While at school (where she is followed by Twilight Sparkle), Applejack is introduced to Spike and Rarity, the former of which she becomes quickly attracted to and the latter of which dislikes her immediately. Aside from Spike, Applejack's classmates treat with disdain and mockery, particularly Rarity. When Applejack reveals that she lives in a notorious haunted library, the class unanimously votes to move the setting of their Halloween party from Rarity's new boat house to Golden Oaks Library, much to Rarity's chagrin.

That afternoon, Spike surprises Applejack with a visit inside her door, where they make small talk. After learning that Applejack has her brother's permission to host the party, Spike requests to be her date, which Applejack happily agrees to. Unbeknownst to Applejack, Spike has courted her under orders from Rarity, who plans to take vengeance on Applejack for embarrassing her. Applejack returns to her room, where Twilight Sparkle, having witnessed the conversation with Spike, attempts to persuade her to attend the dance with him instead and displays jealous behavior. Applejack declines, insisiting that she "already has a date" and that she could not go with an alicorn. Twilight Sparkle then takes Applejack outside, flying to a nearby lighthouse that he regularly visits. While there, Applejack asks her about his former life, none of which Twilight Sparkle can remember. She asks if this is a bad thing, but Applejack denies it, replying it's "just kind of sad".

The scene cuts to Applejack and Twilight Sparkle lying on her bed, presumably some time later. Applejack wants to know why Twilight Sparkle has no recollection of being alive, to which she replies that all pegasus/alicorns tend to forget things that no long matter to them. Applejack goes on to reminisce about her brother's girlfriend, wondering if it is possible that Miss Cheerilee has forgotten her. Twilight Sparkle reassures her, and Applejack begins to fall asleep, only half-listening when Twilight Sparkle asks if she would have fun with her if she were still a human, or ever. Upon receiving a kiss on the cheek from Twilight Sparkle, Applejack misinterprets it as the wind and asks her to close the window before falling asleep alongside her.

The day afterwards, Applejack confides in her brother about her date with Spike and requests money for clothing. He informs her that he would love to buy her whatever she wants, but admits that he will not be receiving any money until Sunset Shimmer pays him. Applejack appears disappointed, but understands, pleading Big Macintosh not to let the eavesdropping Sister Trio ruin her party. She then goes to the attic, where she discovers Twilight Sparkle's former bedroom, alongside with various crates that contain old possessions. After setting everything up (off-screen), Applejack invites Twilight Sparkle upstairs in hopes of reviving her memory of being a human. The plan is successful, and as a result Twilight Sparkle retrieves her mother's dress for Applejack to wear to the party. Shortly afterwards, she comes across an old sled, which reminds Twilight Sparkle and also the fact that he transformed into an alicorn due to the transformation potions during one winter.

After discussing Twilight Sparkle's incident, the two discover an old newspaper article about Twilight Sparkle's late father, J.T. McFadden. The article explains that McFadden was an inventor who claimed to be haunted by the alicorn of her daughter. As a result, McFadden apparently built a machine intended to turn everything to to a human, which he called the Lazarus. However, McFadden was committed to an insane asylum before his work was complete. Realizing that this could be his chance to turn back into a human, Twilight Sparkle leads Applejack to his father's secret laboratory, having her guided by a mechanical chair which leads to a hidden passage underneath the floorboards of the library. The laboratory contains various "steampunk-era" contraptions, including the Lazarus, which Applejack activates by pushing a botton on an old Frankenstein book. Unbeknownst to the children, they were followed by Sunset Shimmer and Snips, who discover that the laboratory also contains the vault leading to the treasure of which they are seeking.

Meanwhile, Applejack discovers a glass capsule containing an unnamed liquid that brings the deceased back to life, but only enough for one person. Applejack is wary of the machine but Twilight Sparkle is adamant about putting it to use. While operating the machine, the serum is stolen by Snips and Sunset Shimmer, leaving Twilight Sparkle and Applejack baffled by the unfinished results. Shortly afterwards, Sunset Shimmer returns as a demon, having died fall into the vat of demon transformation potion during a dispute with Snips. Sunset Shimmer steals the treasure chest from the vault while the two young friends watch helplessly. Snips returns with the stolen capsule, which Twilight Sparkle forecfully takes back. Applejack realizes her party guests have arrived and rushes to greet them upstairs before returning to the laboratory. There she and Twilight Sparkle install the potion into the machine, where Sunset Shimmer surprises them. She commands Snips to transform her back into a human, but he betrays her, claiming he will keep the treasure for himself. Engraged, Sunset Shimmer flings Snips out a nearby window, presumably killing him. As she prepares to leave with the treasure, Applejack and Twilight Sparkle stop her, inquiring about her "unfinished business". When Sunset Shimmer gloats, denying she has any, she is forcefully crossed over as the children planned. Applejack retrieves the serum that Sunset Shimmer had stolen and discovers the the "treasure" was actually a baseball signed by Duke Snider of the Brooklyn Dodgers, her favourite player.

Just as Applejack and Twilight Sparkle are about to use the Lazarus to turn Twilight Sparkle back into a human, Big Macintosh returns as a horse, having falling in a sleep mode while hanging out with the Sister Trio. As a horse, he is now loud and goofy like the Trio, but apparently has no memory of his sister. While Rainbow Dash and her brothers are very pleased with this turn of events, Applejack is driven to tears. It is only when she reminds Big Macintosh of their "pinkie promise" that he is reminded of who he is and what he has done. Twilight Sparkle, realizing that Applejack needs her brother in human, decides that Big Macintosh must be brought back into a human instead. She uses the Lazarus to transform him, thereby giving up her own chance to be human herself again and being forced to remain an alicorn. After a joyful reunion, Applejack is reminded of her party and goes upstairs to play hostess.

Meanwhile, Rarity and Spike sneak into the house, planning to frighten Applejack by dressing up as a grotesque creature. The Sister Trio intervene and drive them away before they can succeed, causing Spike (with Rarity atop his shoulders) to run wildly out into the foyer. Their costume falls apart, ruining their prank and humiliating the both of them. Applejack looks confused while the other students applaud, but the smile that appears on her face suggests she has figured out what happened.

Some time passes and Applejack is seen sitting by herself, now dateless. She is introduced to a human Twilight Sparkle, who has been rewarded by Miss Cheerilee's spirit for her selfless deed. The two went to have fun and a hug just as Twilight Sparkle transforms back into an alicorn, driving the crowd into a hysterical frenzy and causing them to flee the library. Applejack wryly comments that this was "not bad for her first party", to which Twilight Sparkle happily agrees. After Big Macintosh and the Sister Trio appear, everyone dances to the Philip McGhee's "Twilight Sparkle the Alicorn", thus concluding the film.
